Just read the new Naruto Manga, and I am a bit confused. Tobi/Madara was introduced as a new recruit for the Akatsuki, but in this episode he is giving orders to Pein to attak the Hidden Leaf and get the nine-tails.

Has Tobi/Madara been pulling the akatsuki strings from behind the scenes?

Madari is Tobi and Pein takes orders from him. The chain of command is pretty simple to infer from that :)

He was the leader of AK always, but used to be behind the curtains. Him being a new member and all must've been to keep a closer eye on Akatsuki.

To put it even more simply.
Madara / Tobi created Akutski for him to be able to hide from the rest of the world, and to be able to recruite other ninjas to help him reach his goals.

Why Pein take orders from Tobi if he is invinciable as of now.

Madara likely knows of a way to kill or subdue Pein. Either that or Pein believes that following Madara is the easiest path to his own goals. In my opinion, it is both of those.

as of now madara is pulling the string but once the real pein is reveal it will be much stronger than madara. I think madara himself knows that the real pein is strong and by acquiring sasuke would help him claim his throne

I also want pein to be stronger than madara as he defeated jiraya so easily
