If I Have a mkv (ie Ironman bluray rip) which has embedded subtitles (for when the terrorist guys are talking), can I use Handbrake to convert to mp4 with the subs hardcoded?
Usually I convert mkv using Perian & Quicktime Pro using the Passthrough Export function but this doesnt let me keep the subs

To add to the original subject, here's another way to get your mkv's to play easily.
Install perian

and use this code to upgrade Quicktime to Pro:

Now open the mkv file with QT and wait until it is fully loaded in (the playbar will gradually fill up as if it's downloading).

Once it is fully loaded, choose File>'Export' and select 'Video to MPEG4'. Click on options and make sure you choose MP4 (not ISMA) and Passthrough video. Click on audio to change the audio settings. Execute the export and wait a few minutes.

This will give you an mp4 that is pretty versatile - it works on PS3 (apart from the 4GB limit problem) - the problem is that at the moment you lose the surround sound as it remuxes it down to a stereo mix. This is a limitation of QT, but they may fix this in the future.

Maybe that will help someone.

Removed. Problem i was having with Zippy2's method was due to an invalid file.

That 4GB limit on the PS3 (because hard drives have to be FAT32) is a big problem.

The MKV movie files are all over 4GB. Is there a "fast" way to reduce the files to below 4GB in Quicktime Pro?

So far I've been using VisualHub to reconvert the H.264 in the MKV files so that I end up with a total file size under 4GB… and it takes a LONG time for each movie.

Also set the FPS to 23.98 to make sure it conforms to ATV's standards of 24 FPS or less.

hi civicsi,

not sure if my post is a little bit late, but if you still have problems getting passtrough option in quicktime you simply have to remove the subs first, after that passtrough option will be active.

Hi. I downloaded a short sample mkv HD video clip from the internet in 720p. I followed the instructions in Zippy's first post on this forum thread, except that I could not find a 64bit mp4 box to uncheck. Handbrake converted the clip fine, but when I played it back on my Apple TV, the sound was in stereo, not surround. I re-did the conversion, but this time I selected AC3 passthrough in the audio tab. And this time I got surround sound when I played it on Apple TV. Emboldened, I tried converting a full-length movie. I tried two movies, one under two hours, and one over five hours. In both cases, Handbrake crashed after doing less than 50% of the conversion. I tried each movie twice; same result. I went back through the postings, and I saw a post from Arsenalfac saying that the 64bt mp4 box was the same as the box that said "large file size." So tried the long movie again, but this time I unchecked "large file size." Eight hours later, Handbrake completed the conversion. But I cannot play the m4v file anywhere. Quicktime says "This file is not a movie file." VLC says "MP4: MP4 plugin discarded (no noov box)." MPEC Streamclip says "unrecognized file type." All three programmes are able to open and play the original mkv file. I am not a pro when it comes to video, so needless to say I am confused.
