Have you tried Fix to Disc in Nero (If you have Nero)?

You can edit the mkv file with mkvtoolnix from:

http://www.bunkus.org/videotools/mkvtoolnix/downloads.html#windows
It will not re-encode the video so it will keep the same quality. Remuxing shouldn't take long.

If you you have an audio track that you don't need just uncheck it in tracks list (input tab) and this should decrease the final size of your file (btw, make sure you change file name in the "output file name", above "start muxing" button). You can also uncheck the subtitles you don't need but this will not bring a huge save in file size.

If you don't have an audio track to take out, you still can reduce the size by selecting "enable splitting" on Global tab. You will loose a small part of the movie (most probably some of the credits at the end).

I've used ConvertXtoDVD to burn 6.5+gb HD x264 MKV files to a 4.7gb DVD many times with no problems.
